Design: Genomic DNA was isolated using the NucleoSpin Microbial DNA kit (Macherey & Nagel) according to the manufacturers instructions, using 3 minutes of bead beating and reducing the elution volume to 40 microlitres. The sequencing library was prepared using a Rapid Barcoding Kit (SQK-RBK004, Oxford Nanopore Technologies) according to the manufacturers instructions. Sequencing was performed using a R9.4.1 flowcell on a GridION sequencing platform according to the manufacturers instructions. Basecalling and demultiplexing were performed using guppy v3.1.5.
